I have operated facilities using both types of systems in both corporate and
academic settings... currently most of my work is performed on Linux systems
in an industry lab, although I also work with NMR systems that run on Windows.
The main advantage of a Linux system is that you can do what you want, the
problem is that you are on your own. This includes when it comes to configuring
and troubleshooting... both of which have been challenging in my current job.
Simply getting Linux computers onto the network in a locked-down corporate
environment can be a job that requires 2-3 engineers working the problem for
a day or two and looping in IT POCs who live on other continents.
IT can help quite a bit more when it comes to Windows. As others have noted,
this comes with some loss of control, and a risk of losing experiments, data,
and valuable materials due to an update push at an inopportune time. In both
types of settings I have been able to get around that issue, however, either
by talking IT into adjusting group policy on my systems or by taking advantage
of an existing exception for "lab computers" that pushes the update without
forcing an immediate reboot. This means I still have to be "local IT" for
Windows machines but if I run into a serious problem I can bring in the real
IT team to help me deal with it rather than heading to stack overflow to try
and figure out how the guy who had my same issue back in 2021 resolved it.
