I have good news to report. I believe all my issues are resolved.
Mike at Bruker Rover support thought my wiring diagrams looked strange and we
arranged to talk on the phone. He also suggested to "pdudisp" to reboot
the console. That is what really solved the problem. It resets the
hardware connections with the router. It is good to watch the units shut
down one by one and come back again. After that the cf wiring diagram
looks reasonable, but still the preamp to receiver connection was mis-set,
resulting a failure in tuning. Mike guided me in redoing the routing.
Now it is looking straightforwardly logical (wiring12.png). The instrument
has been running, queuing many hours now. The previous mystery of ACB error or
ns reporting freeze or TS hang is all gone.
Looking back, I feel silly spending so much time agonizing over the problems.
I had gone all over the place, not knowing if the end of life of CentOS 7 posted a
mysterious communication issue and not knowing if any hardware might have gotten
damaged because of power handling. We certainly were taught not to push the
physical on-off buttons of the console. But the word 'reboot' can mean
different things. I have been told to reboot epu previously. Now I
understand rebooting epu does not necessarily reset hardware connections.
Maybe it is better to power cycle the whole console with pdudisp after all.
