Yes, Agilent has a script that will manually flash the controllers and ignore any NDDS version errors. I have never tried going backwards in firmware, but I imagine it would work just the same (pulling the files from /vnmr/acq/download on the VnmrJ 2.1 computer). Contact AskTAC and tell them the problem and ask to get a copy of the verifyCntlrsFlash.py script.
If you have any issues, I could probably dig up the instructions and the script file, but given you are manually flashing firmware I highly recommend you deal with Agilent directly.

Subject: AMMRL: vnmrj 2.1 and 2.3A
The current host computer is loaded vnmrj 2.1.
Our backup computer is loaded VNMRJ 2.3A.
After the backup computer was tested on the console VNMRS400, the firmware were updated ( 9 files); Now we want to use the host computer (loaded VNMRJ 2.1) for operating the NMR system.
After ./setacq the message is NDDS manager received 2.1. Tried few times and rebooted computer, console. Same message.
There is any way we can reset the firmware so it can allow us to reload the old version (vnmrj2.1) ?
